I have gone through the query and do understand your concern.
This is very unfortunate.
Mild and transient side effects like redness, swelling, slight fever, pain and irritability can be there in around 10% of babies following 6 in 1 vaccination. But serious allergic manifestations are quite rare, less than one in one lakh.
After going though the history it appears to be allergic reaction to the vaccine. Uncommonly this can be concomitant sepsis or some other metabolic issues which got manifested after vaccination.
All these conditions need Conservative treatment like oxygen, fluid, prophylactic antibiotics, inotropic support if BP is low and so on. Keep patience and I hope he will come out of this illness. In future this vaccine needs not to be given.
For my better understanding about the condition it would be better if you can provide the details of investigations like blood or other imaging reports.

Vaccine allergies are mainly due to the vaccine components like preservatives, base, adjuvant, stabilizer etc.
History and clinical examination is an important clue to ascertain whether the symptoms are due to vaccine allergy.
Vaccine allergy can be immediate (within 4-6 hours) or delayed (after 48-72 hours). Based on severity the main symptoms in both immediate and delayed form can be rashes, swelling, irritability, poor feeding, fast breathing, fever or cold body etc.
Positive history with typical symptoms; in absence of evidences suggesting other illnesses like sepsis or metabolic disorder, can suggest allergic etiology.
I assume your doctors have not got any clue towards the allergic etiology and that might be the reason they are not giving that much importance.
