From what I am understanding from your expression "watered down" is that you don't give the first sample of urine in the morning but the other sample after you drank plenty of water...please correct me if you mean something else with it.
In that case when you haven't given the first urine sample would mean that the detectors of chlamydia in the urine will be lower, but yes it can be detected.
On the other side the chlamydia tests are not 100% accurate so it may be missed as well, and not giving the first specimen of urine helps in those negative results, when actually the person is positive, but we can not say that it will cover it all the time.

Yes, it is not a specimen taken correctly, so most probably it will show not a accurate result and you will need to repeat it.
Don't worry if it shows results of other bacteria too, or if the doctor will get surprised about the result- in the toilet water may be many different germs.
Just tell your doctor what happened if it comes our strange result, but it will be dependent on what they test.
If result is negative, then you just need to repeat the test again to make sure that it is really negative.
