Your son obviously has a bowel disorder which could be as a result of an infection (could be parasitic, bacterial, fungal or viral) or may be suffering from an irritable bowel syndrome (which could be confirmed only after ruling out other causes by his doctor). I suggest see a gastroenterologist who can examine him fully and run some lab tests including stool exams and blood tests. If the cause can be confirmed, then treatment will follow. Another possibility is nerve damage or spinal damage (that will require a neurologist to have look).
For now, you will need to check on his type of meals before he goes to bed and if he is on any medications presently. Also let him keep a good personal and food hygiene.
NB: The fact that he is autistic is not responsible for his presenting symptoms but could let him to be being predispose (poor feeding, poor hygiene etc)
