How can a doctor know whether an obstruction in a vessel is caused by calcification, plaque or something else?

I am asking because vitamin K2 helped me get rid of a lot of symptoms I used to have. However, doctors recently took a chest CT with contrast and say they found a pulmonary embolism and have put me on dalteparin. The obstruction in my lungs were a random discovery (as a result of them looking for something wrong in my liver due to some blood tests, seeing something weird in my lungs instead and taking a CT to check what). I have had no problems with breathing, chest pain or any other typical symptoms of pulmonary embolism.

Is a CT with contrast sufficient to conclude that the obstructions in my lungs are caused by blood clots and not something else?

But... that doesn't really answer my question. I understand that it can identify the presence of blood clots, but what if the obstruction is caused by something else? Which tests do I have to ask the doctor to perform to ensure that I don't, for instance, have a case of extreme calcification? (unless, of course, there's a different explanation for why vitamin K2 stopped my constantly dripping nose and dry mouth.. which I had for about 15 years)

Alright, thanks for telling me about the blood tests for ascertaining that there are blood clots in the body.

However, regarding vitamin K, isn't coagulation the duties of K1? I thought K2 was primarily involved in decalcifying soft tissues.
