I have reviewed your query and here is my advice.
Vitamin D is low, Take Osteocalcium D3 syrup daily for 3 months. Keep checking for symptoms of calcium and vitamin D excess like muscle pain, constipation, etc.
Vitamin B12 is low, Take Tab Neurobion plus twice a day for 3 months. an continue thereafter.
Bilirubin slightly high, could be due to breaking down of RBC.
TSH is high. Is there any symptom of hypothyroidism like fatigue, weight gain, dry skin, hoarseness, muscle weakness, etc. Any throid supplements being taken? Thyroid supplements might be needed. Send me details including previous reports and body weight.
RBC anisocytocis, poikilocytosis, ovalocytes, microcytes, elliptocytes, megalocytes, suggestive of megaloblastic anemia die to vitamin B12 and folic acid deficiency. Take Spansule Fefol twice a day for 3 months.

Responding to your above query- Yes, she has gained weight in the last couple of years though she follows a good diet. I think it's related to the thyroid as you have rightly pointed out.

She can start thyroid supplement Tab Thyronorm 25 mcg once a day half hour before breakfast everyday. Recheck thyroid profile in 3 weeks. Then dose requirement will be adjusted according to her weight and thyroid profile.
All other abnormal laboratory parameters should be repeated after 3 months of continuous treatment.
