Brief Answer:
If the pain you are talking about is in epigatrium it can be ulcers.

Detailed Answer:
Hello and Welcome to 'Ask A Doctor' service.
I have reviewed your query and here is my advice.
Your case is a classic presentation of acid peptic disorder very likely associated with ulcers in stomach or duodenum.
When ever a patient complains of waking up with pain in stomach or mid night pain in stomach the first thing to be ruled out is presence of ulcers in stomach or duodenum.
I would suggest you to go for a endoscopy test where stomach and intestines would be observed by a high definition camera for presence of ulcers or swelling in soft layers of gut(gastritis).

As of now for relief take omeprazole 40 mg twice daily 6 a.m and 6 p.m(over the counter).
Avoid spicy food.
Drink chilled milk 150 ml twice daily.
Avoid all citric fruits.
Follow up with endoscopy report.
Regards!
