Question: I have thyroid which is fine now but have missed my periods from last two years.

Hello,
Thanks for the query to HCM,
At 44 years of age, ideally speaking if you have missed your menses since last 2 years, then you are likely to be in menopausal status. This can be confirmed by a hormonal profile where a high FSH and LH levels would confirm the same.
If the usg shows a cyst, then it is important to learn the size of the cyst in ovary, because in menopausal status, ovaries tend to become atrophic.
Please share the usg report and do not take regesterone tab, until you get teh diagnosis confirmed by the hormonal profile.
Also if the usg shows an endometrial thickness of less than 3mm, then again it favours menopause.
