I have read through your query in detail.
Since your husband has a 3.6 mm stone in the right kidney, it is not clear if there is any urinary obstruction as you have not mentioned it. As long the stone is in the kidney, there will not be any serious problems because of the stone. When the stone enters the ureter, it can cause obstruction to passage of urine and pain. However if he takes medications then the stone might dissolve and will not be causing any problems.
The cyst in the left kidney is a small one at 1.6 x 1.4 cm and not a concern. However he can get another ultrasound scan done after 6 months to a year to review the stone and cyst for any increase in size. The stones can increase in size or number and can also dissolve completely.
For best results your husband must follow the following instructions
DOs
(i) Drinking as much as 1.5 to 2.5 liters a day might help flush out his urinary system. This will also allow small stones to pass through.
(ii) Visit washrooms regularly and empty his bladder when he feels like doing urination.
(iii) Please tell him to take fruits like apple, papaya, watermelon, pineapple, mosambi, bananas and orange, vegetables like, white gourd, ladyfinger, pumpkin, pulses like toor dal, moong dal, bengal gram
(iv) He can take ALKASOL syrup 15-30 ml twice or thrice daily, dissolved in water for one week. This will prevent acidic urine and stone formation.
(v) If he has sharp pain then he can take tablet containing hyoscine (eg HYOCIMAX 10 mg or HYSCOPAN 10 mg) twice a day for 2 to 3 days, till you have pain. Though side effects are rare, please consult his doctor and he must take these medications under strict supervision.
DONTs
(i) Please tell him to avoid holding urine for long intervals.
(ii) Please reduce foods containing oxalates like non veg, vegetables like spinach, tomato, cauliflower, brinjals, nuts like kaju, pista and almonds.
(iii) Decrease extra salt in foods.
(iv) Avoid spicy pickles.
(v) Do not neglect any pain and consult his doctors immediately.
(vi) Please reduce alcohol and oily foods intake.

He doesn't have any issue during urination.
He started taking medicines (Mucaine-2 T spoons thrice a day before food, drego-d twice a day before food). Course started from 2 days. he is still facing gas issue. but not like before starting the course.
Also, once the stone is dissolved, will it form again by any chance though he continues to take water in future?
Can he take Tea and Milk and Hot water?
He can avoid gas producing foods

Taking Mucaine and Drego-D will help reducing gas related symptoms. He can continue taking that if he is feeling better. Please avoid giving him gas producing foods like beans and cabbage. Also reduce spicy and oily foods that can irritate his stomach and cause acidity. Do not allow him to go fasting for long durations of time.
Taking water regularly will reduce chances of new stone formation. He can take tea, milk and hot water.

Can my husband go to gym and continue his workout?
Drink more water and juices before gym workout and through out the day

There will be a lot of sweating when doing workout in the gym. That can cause dehydration which will increase probability of urinary stone formation.
If he takes lots of water and juices and keeps himself hydrated before going to the gym then there will be no problems. After the gym workout also he should take enough of liquids and pass urine when his bladder is full. Holding of urine must be avoided.
