The sores in the roof of his mouth might be caused from hand,foot and mouth disease.This is a minor viral illness.
In most of the cases it is associated with blisters or rash in hands or feet but in some cases it is only presented with general symptoms and sores on mouth.
Usually the rash in hands and feet appears 1 day after the mouth sores so you should check it the next days.
I know that you are very concerned for your son but try not to worry.This is a minor viral illness that can be treated at home (manage the fever,keep him hydrated ).
Avoid giving him acidic foods like citrus fruits, fruit drinks.
-Give him cold drinks (water,milk )
-Let him suck on ice pops , ice chips or eat ice cream.This will help with the discomfort due to mouth sores.

In this case it is difficult to say if it was just a common viral infection or it was HFM disease.The absence of rash in hands ,foot and buttocks and the fact that also other common viral infections can cause such symptoms,can make the diagnosis difficult.
The sores in his mouth are suggestive for HFM but other viruses can't be excluded.
To know it for sure ,a throat swab examination may confirm the right cause.
Since nothing changes for the treatment,it is not necessary to know it for sure.
The fact that he doesn't have fever is a good thing .This means that his symptoms are improving.He still may be contagious so it would be preferable to keep him at home for some days more (4-5 days) to avoid spreading the virus to other kids.Before turning to school his sores on mouth should be pretty much healed.
