Brief Answer:
Your father may have malaria clinically with negative test result.

Detailed Answer:
Hi, dear
I have gone through your question. I can understand your concern.
Your father has high grade fever with chills. He may have dengue or some viral infection, malaria or urinary tract infection. His dengue and malaria test is negative.
His doctor is treating as malaria.
His peripheral smear examination is negative for malaria. He should go for routine urine test. He should also go for rapid card test for malaria antigen. It is more sensitive. Consult your doctor and plan accordingly.
Hope I have answered your question, if you have doubt then I will be happy to answer. Thanks for using health care magic. Wish you a very good health.
