I have gone through your query and understand your concern. Your pains can be related to fluctuating levels of thyroid hormones as you are having Hashimotos thyroiditis .Whenever there is less thyroid hormones these pains are more. You should maintain your thyroid level well. For pain relief you are advised rest and analgesic such as ibuprofen. Sometimes Rheumatoid arthritis is also associated with Hashimoto's thyroiditis so if Rheumatoid factor test is positive you may start disease modifying drugs for rheumatoid arthritis after consulting your doctor/ rheumatologist. You can discuss with your doctor about it.
