Brief Answer:
It is mostly due to infection.

Detailed Answer:

Hello,

Thanks for query.

Based on the facts that you have posted brown semen is mostly due to infection.

Consult qualified Urologist for clinical and digital rectal examination and get following basic tests done to confirm the diagnosis.

1) Semen Examination and semen culture.
2) Ultrasound scanning of abdomen and pelvis
3) Serum PSA.

Start taking antibiotics like Doxicycline and Nitrofurantoin. Later on switch on to appropriate antibiotic as per culture report.

Further treatment will depend upon result of these tests and final diagnosis.

Ensure to drink more water.

Hope I have answered your query.

Thanks and Regards.
