I am Dr.Muhammad Ahmad. I have read your question completely, i understand your concern and will try to help you in best way possible.
You do need an ENT specialist checkup regularly as it may take some time sinuses once clogged up are hard to get back to normal.
There are a few things which can help bigtime with your symptoms.
1) Steam inhalation can help you big time I would suggest it twice daily for 4..5 minutes. This will help with the clogged up sinuses and airways.
2) Continue flunase and mucinex.
3) Do take some OTC antihistamin daily at night for example citerizine or loratidine 10mg this will help will allergy and runny nose or congestion.
4) Steamy bath does help too.
5) Hot drinks help protecting you from dry throat and irritation specially green tea is good for this.
6)if it's viral it will get better by itself if its bacterial it will need antibiotics which need to be prescribed by the doctor.
7) Warm compresses over sinuses help decongest them too.
If things keep getting worsened and you start running high fever then you would probably need antibiotics then I would suggest you to visit your doctor, otherwise in my opinion my suggestions will help you much to get better quick.
Here I would like to stress yet again that in cases of sinuses it might take some time to get rid of the feeling it's hard to bear but as you told it is getting better and I am quite positive that it will keep getting better with time you just have to take care and keep follwing doctor's advice...remedies i suggested would help you further..

Severe flu seems to have caused blockages in the air too, it might take longer to resolve in some cases , there is a tube called eustachean tube in the ear which drains the ear and opens in throat this tube seems to have got blocked in your case due to flu secretions, you are alreayd taking appropriate meds Now i will suggest you to follow my suggestions i gave in my repsonse steam inhalation ..steamy bath and hot drinkable do help opening cligged up sinuses and ears. In addition to them there is a special maneuver to open he clogged up ear this is called Valsalva.
I will suggest you to read about and watch hoe to do valsalva maneuver on the internet and then do it twice thrice a day this will help drain your ears and thus will put on the path to quicker recovery.
Please be patient you will be able to fly in some time...hopefully things will resolve soon.
