I can understand your concern.Thanks for providing such detailed history.
Apart from all these I would like to know his current height and weight to check whether he is growing properly or not,as most of the cases of chronic diarrhea usually fail to grow.
With keeping in mind diarrhea on and off and skin lesions I would like to get serological test done for celiac disease(Serum TTG and IgA level)along with routine test for stool for fat globules.
Also get complete hemogram done,as it can show low hemoglobin due to poor absorption and raised eosinophil count suggesting some allergic problem.
You have mentioned that you have images but I could not be able to find that.
So I request you to please provide details and attach the image so that I better able to help you out.

Oh I forgot to add that on the XXXXXXX I got for the labs drawn a few weeks ago this is what tests were listed as ran: urinalysis Auto w/o scope, cult bacter (stool), smear w/interp complex, ova & parasites smr, EIA;Shig like toxin

I have gone through the image.There are seven images and all showing same skin lesion.
To me it appears to be hypersensitive skin lesion.
The list of investigation you have mentioned is for acute causes but in your case there is history of altered bowel pattern for long duration.In such cases the malabsorption syndrome and celiac disease should be ruled out.I would again insist you to get celiac disease's serology done as the presentation of disease matches the symptoms and skin lesion.
The crystal like substance in urine in this age is usually excess of phosphate excretion in urine.
No specific treatment is needed for this.Give him plenty of water this will help in clearing the phosphate from urine.
