Your question has two parts-

1)High colored urine usually indicates very poor fluid intake-a common predisposing factor for urinary tract infection(UTI). Burning after urination is highly suggestive of UTI. This may also be associated with increased frequency of urination, nausea etc. An abdominal examination and urine microscopy will help in diagnosis. After confirming the diagnosis, this can be treated with antibiotics like cefixime for a few days. Your doctor will guide in this. Meanwhile, try to have enough fluids. A clear urine indicates proper hydration.
2)Regarding delayed periods, it is only 3 days of missing(which is not uncommon for you) and you are experiencing the usual cramps and whitish discharge(which is very common around the expected period). So pregnancy is unlikely. Anyhow, you can do a UPT now itself, as many present UPT kits can detect pregnancy shortly after missing the period. If it is negative, just repeat the test after 1 week. If that too negative, you are not pregnant.
