I understand from your query that you had sharp pain on and off of 1 day duration and you are concerned about whether it could be related to a sexually transmitted disease.
From your history, it is clear that you have no symptoms related to a sexually transmitted disease like burning while urination, ulcers, blisters, erosions, lymph gland swellings or pus discharge from the urethra.
You have also mentioned that you had yourself tested for STD's and they all came back negative.
Moreover, you had protected intercourse.
The only possibility I can think of for the sudden sharp pains on and off is Ureteric colic. This occurs due to a stone ( calculus) in the ureter ( the part of the body which drains urine from the kidneys to the bladder). The stone sometimes passes away in the urine. If the pains recurs again, you could get an ultrasound done to rule out this possibility.
I do not think you should be concerned about a sexually transmitted disease as this symptom is not related to it.

As far as this new lesion is concerned, from your description, it seems like a small cyst. A cyst could arise from any of the numerous glands near the penis and on the glans. If it is not troubling you, I suggest you leave it alone. It will resolve on its own in a few weeks time.
