Question: I've been having on and off burning sensation on the right side near the waist upper abdomen, I had a CT scan thinking it was appendix came out fine also blood work white cell count also fine. Sometimes the pain subsides and comes back little stronger, not always same day.

You should have a colonoscopy as a next step. Please note that such symptom can be sometimes caused by a lump in the large intestine. Other possible symptoms are weight loss, bloating, constipation.
Please also note that the risk of such lump significantly increases over the age of 50. And CT is not a test which can rule it out.
So please consult your doctor and get scheduled for colonoscopy.
