I am Dr.Muhammad Ahmad, Resident M.D. I have read your question and have seen the pictures you have uploaded closely, I understand you concern and will try to address it in best possible way.
Your history and the picture suggests that it is a friction rub or mild contact dermatitis , these area are very typical for people who jog wearing long nickers or trousers which are made up of stuff which causes friction.
This friction is not really felt at that time but late body responds to it , skin gets red after 2-3 hours and gets dark brown later, but with time this goes off.
I will encourage you not to panic and give it some time, it will get better in 20-30 days and will disappear in a couple of months.
What you can do is to use good chemical free emollient like petroleum gel and protect it from further injury or friction , this will get better in 20-30 days, there is no way to cure it immediately, natural skin turn over will repair it.
I would also encourage my patient to take vitamin-E daily this helps in skin turn over.

Achiness doesn't seem related , lupus has a different rash.. its rash is on face called butterfly rash..then it affects full body not just a part of leg which comes in contact with the jogging track suits.
Lupus effect kidneys lungs everything and its rash is different... there are full migratory body aches joint aches lethargy and mild low grade fever ..weight loss malaise...
Achines might be temporary if it doesnt settle in a couple of weeks then you can talk to your doctor about it other wise in my opinion this doesn't seem ti be a big issue.
Still if you are anxious there is always an option to get antibody workup done for lupus..arthritis and other issues...you can discuss your doctoe about this.
You can continue jogging without any expected problem.
Wear some easy lose track suit something which doesn't cause much friction and acts easy on your skin. Things should stay fine and if more friction doesn't damage this are..this dark brown colour will go in a couple of weeks.

Here are the stages if friciton rub , they may differ in people but usually thats how it goes..
1- Vigorous activity.
2- Appearnce if a pinkish red rash.. which burns ..burns more on touch.
3- Gets darker and hardens in next 2..3 days..
4- gets darker and with time gets softened and pain or burn free..
5- in a month or so returns back to normal.
Is this how your rash went?
you might also want to know other symptoms of lupus and leukemia ..if just thumb finger pains were criteria..almost 60% of world's population would be having lupus ir lukemia at some stage of their lives,
