Hi,
Welcome to healthcare magic.

I have read the query and assure you that it is not possible for any fly to enter the eye and come out through ear. There is a possibility that the flies just brushed the outer covering of your eye which is conjunctiva and so you couldn't see the flies in eye.

Regarding the pain in the ear at that moment, it also might be possible that some other flies (in case there were many flies there) might have entered the external ear causing the irritation and as there is no pain now there isn't anything present inside your ear now.

However, just to be on safer side, get your ear examined by an ENT specialist for any inflammation due to any infection in the ear.
