Your problem could be due to some allergic conditions as it appears every 3 month which could be a result of seasonal change.
Further hard work and late night do disturbs the internal environment, though not everbody do suffer the same, but some are sensitive so they could. General advise:
1. Drink water frequently
2. Avoid spicy and oil foods
3. Take smaller quantities of food each time as per your food habit
4. Avoid heavy dinner
5. Time your work such a way that it will not require to work late night.
6. Don't take food during late night work, instead have some soft drinks like milk or fruit juice( not shakes or ice-crems like things), avoid deserts
7. Abstain from tobaco &/or alchohol if any
8. Clean your throat simply with saline water as frequent as you can.
