From the information you provided it appears that you got you knee injured and since then you are having pain in that and not able run so first thing you need to done is to get an X-ray of the knee done. Start ice fomentation, give rest to the knee and take some over the counter painkillers. If this pain doesn't resolve in a week and your knee X-ray does not shows an abnormality you need to get a mri of the affected knee as well.
