I have gone through your query and understand your concern.
Its not safe to continue your fitness program with bruises in both knees, as it will further increase the damage in tissue.
I will suggest you to fix an appointment with your family physician for examination of your knees, for assessment of
injury and requirement of tests like X-Ray both knees,
MRI scan of both knees, if needed. Some blood tests like Complete blood counts, BT / CT, and PT / INR are also required.
Till then i will suggest you to take rest, apply ice packs to your knees three times a day, take plenty of liquids and apply some
analgesic spray over knees to reduce pain and swelling.
