I can understand your problem regarding the timing of drugs administration.
Had I been your treating physician, I would have advised you to take the prescribed medications in the descending order as follows:
1. The first medication to be taken in the morning is
Fosamax. It taken either once each day or once each week.
It should be taken on an empty stomach. Take each dose with a full glass of plain water. Do not use coffee, tea, juice, or mineral water. Do not eat or drink anything other than plain water. You need to stay upright for at least 30 minutes after taking this medication because this medication can cause irritation and ulcer in the stomach or
esophagus (the tube that connects your mouth and stomach). After one hour or so this should be followed by,

Levothyroxine (assuming that you are suffering from
hypothyroidism) should also be taken on an empty stomach. Take it with a full glass of water at least 30 minutes to 1 hour before eating breakfast.

Methotrexate (this is usually prescribed once weekly!!) can be taken 4 hours after taking the thyroid medicine, it can be taken after the meals.
4.
Gabapentin should be taken with the evening meal if you are taking it once daily, other wise do not allow more than 12 hours to pass between any 2 doses.
