During my excersise which lasted about an hour I started to get right collarbone pain. However I did not stop. Then once I was done and relaxing I had right pain in my jaw and head. Now hours later my ears and neck hurt. It hurts to swallow and the pain when I swallow slowly goes down my neck into my upper upper back. In ran about 2 miles in the morning prior to my 60 minute excersise and felt a little collarbone pain. During my excersise I did push up and legs raises and burpees and jumping jack also mountain climbers and things like that.

This indicates that there is a possibility of cervical problem, most probably due to spasms of the neck muscles causing the nerve pinching problems.
I would advise you the following: First of all stop doing any exercises or straining things for the neck. Get MRI of the neck. Opinion of an Orthopedic Surgeon. And follow the advise
