What Causes Late Period With Negative Pregnancy Test?

I haven t gotten my period in three months..I had sex three months ago but we were used a condom and it was safe. But I took a pregnancy test last week and it came back negative. I have been working out a lot! I have also been really stressed. What could be the cause of my period being so late
