Orthopaedic Surgeon, Joint Replacement 's  Response
I do not think that it is related to masturbation. Masturbation is a safe sexual activity and it does not cause any weakness or joint pain. I would suggest you to change your position.
if your pain increases then I would recommend you to get MRI of the knee joint to find out if it is chondromalacia patellae . As some time in young people there is softening of knee cartilage which causes such pain.
I would also recommend you to meet a physiotherapist and start doing static quadriceps exercises.
