What Causes Recurring Pain In Leg While Running?

I have been running again since early in February. I run outside on tar roads with some hills in it. About a month ago I started noticing some pain at the back of my left leg where ligaments meet the back of the knee joint. This pain was on both the left and the right side. However I carried on running thinking that I'm bound to have some discomfort since I'm very overweight. The pain seems to subside a little during the run, but comes back again near the end and during the warm down walk.

I have not run for 2 weeks now hoping that would ease the pain. It has eased a little but I need to know what I can do to make it go away and when I can run again.
