synthroid contains thyroxine (this is the active ingredient) which is a natural hormone. It is not supposed to cause any symptom unless your thyroid is out of order. If your TSH (thyroid stimulating hormone) is within the normal limits then your thyroid is fine and no side effects are expected from thyroxine itself. Sometimes the other ingredients of a drug may cause trouble to a patient but this is not common. No autoimmune disorder is related to synthroid, it can be taken without any anticipated problem.
Synthroid is better used in the morning with an empty stomach. It can be used in the evening too but its absorption would be in doubt and its effectiveness accordingly affected. You can try though but be sure to measure your TSH every 4-6 weeks to see what happens and adjust the dosage. I just don't see the reason to do so...
Waking up with a headache is not good and requires investigation. If you use too much tylenol then be warned that tylenol itself may cause chronic headaches. You should consult a neurologist for appropriate investigation.
