The dark colour of urine is caused by many causes. The dehydration is one possible cause. The low fluid intake is one of the most significant causes.
There are other causes too. Examples- medicines.
In case you are on medicines, antibiotics after infection. That it self can cause dark urine. Even a multivitamin can cause dark urine.
What you need to do is take more water. If it's just dehydration, fluid intake should be increased and the urine will clear as soon as the intake is adequate.

The importance of bubbling comes when we suspect severe diabetes or urine infection. At that it's just an additional sign which is so insignificant that no doctor uses it to diagnose. Cause as you said, bubbles are formed even with urine hitting water.
