I have gone through your question and understand your concerns.
The patient with chemotherapy and radiation therapy has immunodeficient state and are susceptible to many infections.
Sometimes atypical infection or fungal infections may be the cause of fever and thus are difficult to detect and treat. In few patients drug related fever may be one of the cause.
I will suggest you to continue medications prescribed and be in constant touch with treating hospital and physician.
Repeat investigation blood culture , fungal culture, ECHO , USG abdomen may be needed if not responding. Monitoring of counts is required.
Sometimes empirical IV antibiotics have to be given if not cause apparent.

It's sad to hear about present condition of your sister.
Severe pneumonia with ventilatory support is critical situation. Etiologies tube culture and repeat xray will help in deciding antibiotics. Fungal etiology may also has to be considered.
Antibiotics and antifungal along with fluid electrolyte balance is the treatment protocol at present time.
It may take few weeks to come out of ventilatory support.
