I had severe vomiting about 2 weeks, followed by jaw pain/pressure. I went to the dr and was prescribed amoxicillian for a possible infection. took the full dose of antibiotics and felt ok. 4 days later started with headaches and body aches. last two days have had diahrea. just woke up to dizziness, shaking chills and pains behind my knees and calf muscles.

Well it seems like you are having viral fever and the arthralgias are most likely due to the infection. Amoxicillin can cause certain side effects that include diarrhea. If you are off amoxicillin and that should settle down.
All your symptoms should settle down once the viral infection subsides but may continue upto 15 days post infection. I would advise you to take paracetamol for the same and discuss this with your doctor . If symptoms worsen, you need to see the doctor to run some blood tests.
