What Causes Pain During Bowel Movements?

Question: I have noticed for about a month I get a sore feeling in intestines while having a bowel movement. I also had an ovarian cyst and thought that was the cause of the soreness but now the cyst is gone as of last weeks ultrasound. It's not miserable, excruciating pain just a slightly sore feeling as the stool moves through my colon. It only lasts for a few seconds and goes away. I have taken cultures for blood in stool and they are all clear. I have normal BMs, once daily, which has been my normal for years. There is no real tenderness to press on my abdomen... just really bad fibromyalgia pain but that is felt throughout my body as well. Can Fibromyalgia be causing the pain since it is really bad in my abdomen area currently? I don't really know what to think of this slight soreness since I have no other symptoms. It was worse for the past 2 days because I was constipated and when I did go it was more sore than usual. It almost just feels like an inflamed feeling or like a sore muscle feeling. Can a change in diet cause my intestines to be sore feeling for a while? Could it be part of the detox I am going through? I recently visited an Integrative Medicine doctor a month ago who seems to be fixing a lot of my health problems and I am having great results. One of the things she has fixed is my GI tract... for severe acid reflux. The reflux is 100% gone since taking supplementation and eating a gluten-free, dairy-free, sugar-free, no pork, no red meat, no caffeine diet. Could this cause my intestines to feel this way? I also changed to a different brand probiotic and have had issues with other probiotics in the past. I also am taking Aloe Vera Juice, Digestive Gold, Natural Calm Magnesium, AccuFlora Probiotic, alpha-lipoic acid, liquid Omega-3, and turmeric(all prescribed for my reflux). I do eat a lot of Bananas (2-3 daily) as well for potassium but she did not prescribe that to me.... I just enjoy the snack.

Can you please specify where exactly is the pain located? Is it in the rectum? Do you have any trace of blood on the stool surface of toilet paper?
If the pain is in the rectum, rectal fissure is the most probable reason. If so, the pain appears when the stool passes the rectum. Fissure is a kind of wound. It appears due to constipation mostly. When the hard stool passes the rectum, it literally tears it, so the wound appears.
Diet change has a great impact to whole digestive tract. Banana is actually a good way to have constipation.

The other thing is that you have connective tissues disease. You are more prone to inflammatory bowels disease. So such symptom can be the first sign of such disease. So if the pain is not in the rectum, colonoscopy is what you should have with biopsy.
