I have gone through your complaints and understand your concern.
1. The smell that she is smelling seems to be out of some sort of infection inside her nostril,that affects our smelling buds.Try putting some normal saline nasal drops in each nostril for about 3 days. If she doesnt respond,do consult a good ENT doctor to find out whats wrong.
2. Regarding her aches- If she is not feverish or something,it might be related to calcium or vtamin deficincy. You can give her some calcium and vitamin supplements and see how she responds.Can give some analgesic tablets if the pain is severe.
If this occurs repeatedly, you should get her blood profile done to see whats wrong.
She should eventually get back to normal in coming few days.Nothing to worry about, as long as i am there to help you.
