During endoscopy a tube like structure called endoscope is inserted into your esophagus and gut. Esophagus is lined by a thin layer of cels called mucosa.This mucosa is very soft in nature.While putting endoscope some times this mucosal layer is eroded and breached.Erosion of mucosa causes inflammation of specific area.This inflammtion results in pain in the surrounding area.Pain in esophagus is usually felt in chest.
Sore throat is very common compication of endoscopy.As a preventive measure mucosa of gut and esophagus secretes large amount of mucous this mucous results in cough(irritant cough).
When you cough the inflammed esophagus is irritated causing pain while coughing.
Suggestion.
Don't panic please.
These are all common complications of endoscopy.
Even without medication they would settle down in a week.
If you want fast relief take an antiinflammatory like Diclofenac 50mg twice daily for 3 days along with an antacid (antacids covers the mucosa and prevent it from being irritated).
For gag take Zofran 4mg as and when required.
All these problems would settle down by themself in 4-5 days as body will naturally heal itself.
