Does Consistent Pain On Penis Shaft, Lumps In Semen Indicate Infection?

I have had consistent pain on the shaft of my penis. Can't pin point the pain but know it is there. I have also noted that there can be some lumps in my semen that were not there previously. Also it would appear that the muscle used to urinate is slightly sore post urination. I was checked for UTI and STDs and both came back negative? Could I have another infection that is not showing up?
