General & Family Physician 's  Response
Hello and welcome to ‘Ask A Doctor’ service. I have reviewed your query and here is my advice.

Waking up short of breath is concerning for cardiac issues especially decreased heart functioning rather than stroke.
The headache might be due to decreased circulating oxygen levels.
Please be advised to follow.up.with the urgent care to undergo EKG, echocardiography to assess cardiac functioning.

Hope I have answered your query. Let me know if I can assist you further.
