Condom protects against most but not all STDs. The protection that a condom offers is primarily against HIV,gonococcal and Non-gonococcal uretheritis.
Genital herpes, genital warts, molluscum, syphilis etc can still be transmitted after a condom protected sex simply because a condom may not cover the shaft completely and the base of penis can come in direct contact with the genital surface and mucosa of your sexual partner.
I would suggest you to visit a venereologist in your region for counselling and testing as deemed necessary and if you notice a suspicious lesion, growth or ulcer on or near the genitalia, you must visit a venereologist for evaluation
