I have gone through your query and can understand your concerns..

As per your complain sore throat along with swollen glands and painful tonsils seems to be due to most probably due to throat infection leading to Pharyngitis and Tonsillitis and if it is not due to bacterial infection, other cause can be viral throat infection..
In case if it is not due to infection, other cause can be acid reflux..
I would suggest you to consult an Otolaryngologist next time when you have the symptoms and he can do a clinical examination and can also advise you investigations like throat swab culture to check for bacterial as well as viral culture along with pH level of throat..
Blood tests and Immunoglobulin G levels can also be checked for confirmation of cause..
In case if there is infection antibiotics, anti-inflammatory painkillers, warm saline gargles and steam inhalations can be advised..
Sucking throat lozenges can help..
In case of acid reflux medicines like Pantoprazole or Omeprazole, H2 blockers like Ranitidine, Famotidine, antacids and dietary modifications can be advised..
