What Causes Brown Spotting/discharge?

I have a 38 day cycle. As I have pcos I am taking clomid for ovulation. This was successful in march 2013 but I had a miscarriage in week 7.
I took clomid this cycle days 5-9, then had spotting days 33-35 and then dark brown spotting rather than my period for 2 days. I've taken a home pregnancy test today which is negative.
Why would I get dark brown spotting? And is it ok for me to try again with clomid 50 mg on day 5 this cycle?
