I had a urinalysis taken during menstruation, which showed protein in my urine. Can this be because I had the test done during menstruation?

Yes it might be one of the many causes. During menstruation there is high chance that some broken down blood might have got mixed showing the protein test positive. But do a repeat test after your periods are over to rule out any actual pathology.
