From the description that you have provided, this seems to be a muscular spasm due to incorrect body posture during your working hours.
Since no nerve impingement has been detected, there is no serious pathology likely.
The repeated popping sound can be due to a decrease in the joint lubricants in the shoulder joint.
The first step is to ensure that you maintain an appropriate posture while working. Take frequent stretch breaks and drink lots of water. Discontinue using pillow while sleeping straight. Do not lift heavy objects, especially after bending down. Eat a healthy wholesome meal which should satisfy your minerals and proteins requirement.
The most essential and long lasting remedy is exercises. There are certain back strengthening and neck isometric exercises that you must learn from a physiotherapist and perform them at home or work whenever possible. You can also undergo a weeks session of traction at your physiotherapist's clinic. Swimming is an excellent exercises and is recommended in such muscle spasms.
Last but not least, if its unbearable take muscle relaxants prescribed by your orthopedician. And if it has been long standing illness visit your orthopaedician and clinically-radiologically establish a diagnosis to commence definitive treatment. He may advise you to have MRI scan of thoracic spine and neck again.

Scapula bursitis is also a likely possibility. Such inflammatory lesions can be best treated with regular hot fomentation and anti inflammatory medicines.
