Ive read a few articles about people using tap water from the city in their neti pots and dying from this. Thats why im worried.

Brief Answer: Nose has stricter security system :) Detailed Answer: Well dear they might have died from something else. You should not worry and get relax. Nose provide more safety than mouth when it comes to inhaling something. It got mucus which is antibacterial and it also got cillia which trap bacteria and restrict it movement.
