Sprained ankle needs restriction of ankle for 2weeks either in a cast or ankle brace
Fomentation by hot water and medicine as prescribed
if two toes still hurt it may be either isolated injury at the time of hurt or getting referred pain from nerves around ankle sprain.
I prefer to use plaster cast to immobilize the ankle for 3 weeks as sprains with removable boots often make a patient move the ankle after removing boot and resulting healing is delayed and pain lingers on-often with more fibrosis on healing and permanent laxity in ligament resulting in weak ankle in future.
sprains are either partial or complete.Partial sprains heel in cast immobilization, but complete broken ligaments have to be surgically repaired. A stress x ray of ankle or an MRI clears whether partial or complete tear is there
I believe your doctor may have dignosed a partial tear and allowed a surgical boot for support
Your doctor may examine the toes if any evidence of inflammation is there or is getting referred pain and he shall manage as per finding on physical examination.
After subsidence of swelling and pain in ankle in few more days, the toes pain may heal with medications you are recieving

It may be reactionary swelling of leg which may come or go.Massage of leg above ankle and knee exercises will build tone of muscles and shall go in few days.
it is common after injuries in foot and ankle as a patient loses tone of muscles because of guarded movements and protection gear used for immobilization, partial or complete.
You may consult your treating orthopedic doctor to rule out additional issues after physical examination of the leg
This swelling will stop appearing after physical therapy
