Or is it possible that I just have low levels of HCG which also causes me to have a period, but still be pregnant? If so, when should I go in for a re-test?

The hormone human chorionic gonadotropin (hCG) is produced during pregnancy. It is made by cells that form the placenta.
Levels can first be detected by a blood test about 11 days after conception. In general the hCG levels will double every 72 hours. The level will reach its peak in the first 8 – 11 weeks of pregnancy .
So since you had your periods and the blood test was negative for pregnancy ,you definitely are not pregnant.
Synthroid and ANA markers don't interfere with hcg levels in blood,they don't affect the pregnancy test.
To answer your query ,No it is not possible to have periods,low levels of hcg and still being pregnant.
