Corpus luteal cyst in ovary is usually present in early pregnancy. The ovarian size you have mentioned is more than normal and is possibly due to corpus luteal cyst.
Trace of fluid in POD and abdominal pain can be due to ectopic pregnancy or pelvic inflammatory disease.Do get urine pregnancy test as soon as possible.
Pap smear showing borderline changes in squamous cells need further evaluation by colposcopy in order to comment about cancer.
I would suggest you to consult an OBGYN specialist to get properly examined ,investigated (Transvaginal ultrasound and colposcopy) and treated accordingly.

No, borderline changes do not have any risk for the fetus. Moreover, if your HPV result was negative, then there is a little possibility of cancer. Still, I would advise you to go for colposcopic examination to confirm.
Corpus luteal cyst secretes hormones needed for maintaining the pregnancy and usually regresses as the pregnancy advances.
